In PS whenever you 'save for the web' it will strip the EXIF. Just do a 'save as' instead. If you are working on a 16 bit image and want to save as a jpeg you will need to convert to 8 bits first...

Lee, Nikon would have the embedded jeg as that's what you see when you preview a RAW image in the Camera. I do not know anything about Nikon Software though.
