Many digital cameras are set to fractionally under expose so as not to blow out highlights but I believe Fuji don't take this approach as they say their sensors have a greater dynamic range with pixels between the larger ones specifically for the highlights. The downside is less detail. If you feel the Nikon is always slightly underexposing leave a +1/3 stop compensation always dialled in.

Mike, does the slight under exposure occur when shooting RAW, or just Jeg?

Not sure but as we are talking about the way the metering is set up to compensate for the inherent properties of the sensor I would guess its RAW as well as jpeg. Fuji claim 2 stops more dynamic range.
